Gavin Dykes' men, who were winning for just the third time in eleven games, now face First Division Limerick next Wednesday and Saturday in the promotion/relegation play-offs.
The decisive goal came after Mark Farren's low cross from the left side of the penalty area was stabbed in first time by Martyn past a stranded Dan Connor.
Young striker Farren had an influential game, eventually being substituted late on and always a handful for the Blues defence.
In what was a scrappy game, the only other incident of note came on 82 minutes when Waterford had midfielder Wayne Fitzgerald sent off as he clashed with Martyn, after the Derry player had robbed him of possession on the halfway line. Dublin referee Damien Hancock showed the Carrick-on-Suir man a straight red card as Waterford's season, which sees them finish sixth in the table, ended on a sour note.
