Jim Gannon (left) watched his side maintained their league position of sixth, moving eight points clear of Sligo Rovers, as Vaughan hit his ninth and tenth league goals of the campaign from the spot.
The visitors though, took the lead on 14 minutes when Dundalk midfielder David Hoey sent Padraig Drew's shot spinning into his own net.
Vaughan was given the chance to level on the half-hour as Mark Andrews was fouled in the Cats' area.
Two minutes later, Hoey turned supplier as he set up Murphy for a neat near post finish and a 2-1 lead.
Vaughan made certain of the points in stoppage time, after David Ward was pulled down when through on goal.

UCD missed out on a chance to leapfrog Finn Harps at the top of the table, as they were held scoreless by Monaghan United at Century Homes Park.
The Students did extend their unbeaten run to 10 games, in what was a one-sided affair however.
Striker Robbie Martin missed their best of a glut of chances as his 23rd minute shot screwed back off a Monaghan upright.

United 'keeper Vladimir Munteanu (right) will of course be delighted to have earned a clean sheet as the Mons were on the end of heavy beating in Cobh on Saturday night. Mayfield native Dave Warren netted six times as Ramblers ran out 8-1 winners.
Second-placed UCD have not lost a game since July - Kildare County got the better of them at Belfield, in a 2-0 win.
